Most of the city is safe, so you probably shouldn't have to worry about that much.
The cheapest place to stay, of course, won't be in the nicest area.
You should check to see if you can get a long-term rental in a hotel. Or they have apartment share programs that you can look into.
The cheapest place will probably be a hostel or the Y. If you are willing to share accomodations, it will be even cheaper. It really depends on how much you are willing to compromise to save money.

Big Apple Hostel - I have friends who stay there and say it is just fine inside. It is in a populated area, close to all the trains.

You might be able to find some kind of suitable arrangement there. Depending on when you are here, if it is a time that students are out of school, you might be able to sublet space in a shared apartment.Chepeast and Safest in NYC?

I would recommend a hostel to stay in, I have stayed in many in New York and many people have been doing what you are doing when you go there, i.e. looking for a job.
I would suggest East Village is an excellent location, full of young people, safe and there is a shared room hostel called Jazz on the Village, which is great they are shared rooms (female only rooms), clean and very friendly and they will help you out a lot. i have stayed there a lot. You will get to meet loads of people from around the word to.
